I assume the difference between Shego and Drakken is that one has the powers naturally, the other has them unnaturally. The process of artificially duplicating the powers is what caused the color shift to be tied to his "evil essence".
My theory is that Shego had the color mutation permanently imposed by the meteorite impact, unlike Hego, she can't turn it off. Otherwise when she took the job at Middleton High as a teacher, the first thing that she would have done is to switch it off so she couldn't be easily identified.
Another theory I have is that Shego doesn't care about secret identities, she's comfortable with everyone knowing who she is. Or maybe she just likes being green. So if she ever had the capability to transform into a normal human (I don't believe she does), she won't because she just doesn't care.
Or a third possibility is that Drakken did something to permanently fix her in her superhuman form. It might have even been tied to his attempt to gain Go powers, if he used her for an experimental test subject and it didn't work.
Maybe that's why she was stuck working for him, it would be completely like Drakken to withhold the treatment that could restore her ability to change at will to blackmail her into being his number 1 henchperson.
Have we ever seen Mego in his civliian identity? I can't recall if he was shown out of uniform or not.

Honestly Shego's skin color always seemed more faintly tinted; if anything I'd say she's a bit more albino than green (albino with a green tint?), though this is mostly from memory of her appearance in "Stop Team Go". Given that this is a setting where you could say 'Robot Monkey Ninja Disc Grenadier' with a completely straight face, it might not be that unusual to have an odd skin condition or something.
And no, we haven't seen Mego or the Wego twins out of their secret identities.
As for Drakken keeping Shego; maybe she tried other villains but they were too overdemanding. Gemini "You have failed me for the last time" anyone? Drakken, while he gets utterly scary some times (he manages to intimidate Shego into desperately flirtying in Mind Games), he's malleable enough she can push him around with the snark, plus over time he did get less scary bar some moments like So the Drama. She might've figured that if she wanted to keep doing this, Drakken was the safest bet to not end up vented into the middle of the Atlantic Ocean for failure to do something that was outside her mission's given goal.

Another is simply that the pay was good, she enjoyed pushing him around, and enjoyed the work. We constantly see the times where Doctor D's plans fail miserably. His home made lasers end up shooting him or his base explodes. Y'all know the drill. But consider how he builds his crazy machines, as in where does he get the cash. Someone has to be out robbing banks and it was shown in the fourth season that Shego actually does that for pleasure. And you know how rare it is to find a job you enjoy these days XD

Here's the picture of Team Go, in their costumes, from Stop Team Go On them: The Wego twins seem to just have the hair, but Hego's hair is black when he's in his civilian identity, so it may be that there's some change in it depending on power usage. Other than the hair (which easily could pass off as a natural red that's been dyed for whatever reason), they seem to have normal skin tones. The red eyes might be a bit of a giveaway, mind, but then again, setting where you can say 'monkey ninja' in complete seriousness. Mego is the only one who's skin matches the powers, but again we'ven ever seen him in his civilian identity so maybe, given his glow is full body, usage has resulted in a tint shift. Same problem with hair, but purple isn't natural so he'd probably have to pass it off as dyed, if the condition applying to Hego below doesn''t also apply to him. Hego as I mentioned has a normal skin tone in his civilian attire, and other than the hair now being blue he looks normal. I'd say it's a powers thing, but Hego's hair went blue when he took off the civilian attire to reveal his identity to Team Possible (actually, Hego went from bare arms to covered arms by the super suit; they might have some sort of insta-deploy function not unlike how Kim's jet pack can quickly deploy and expand), so it is very possible that the hair colors were deliberately emphasized to hide their identities by the costumes. Shego... honestly I'm not sure where the "green skin" comes from. As I said she looks more pasty white with maybe a faint green tint than "a green skinned woman". Warmonga was green skinned. Shego... I really have a hard time calling her that. As for Drakken's blue... my money's on some sort of genetic mishap with his projects, and when it transferred to Ron the Attitudinator accidently grabbed that as well.
